Pearu,

No, they probably  should not be.  

In fact, the config.h file should only be generated once (or if 
explicitly requested by the user).  Right now, it's being generated 
every time (thus the inelegant hack) --- and this seems to be related to 
why the gistCmodule gets built every time also.
