[Borgbackup] prune .checkpoint ?

I added code to deal with them a while ago (but maybe it was in master
branch / will be in 1.1 some day).

So, while you see them, delete them manually (or ignore them, they
usually don't take up much space due to dedup, so they are a rather
cosmetic issue).
