It really all depends on the "out of office" system you are using.   
My guess, based on your message, is that you're using the one that  
Exchange provides, which I believe takes effect before messages even  
reach Outlook.  In that case SpamBayes gets to these too late to stop  
any auto-reply.

You can leave Outlook open (assuming that you aren't taking the  
machine with you) while the "out of office" system is turned on (at  
least with the Exchange-based system I have used), and mail is still  
delivered to Outlook.  If you did that, then you wouldn't have a  
problem 'catching up' when you get back.

(For example, a while back when I was away for several weeks, I left  
Outlook processing email while I was gone.  Mail that arrived was  
dealt with by the "out of office" system, but was also delivered, and  
SpamBayes filtered out spam.  This meant when I logged in to Outlook  
Web Access to check mail I didn't have to deal with any of the spam,  
and (since the spam (but not the unsures) was moved to a separate PST  
file) I didn't exceed the size limit imposed on the Exchange account).
