Try nonzero:
In [5]: bits = np.random.random_integers(0,1, size=(3,3,3))
In [6]: vectors = nonzero(bits)
In [7]: vectors
Out[7]:
(array([0, 0, 0, 0, 0, 0, 0, 1, 1, 1, 1, 1, 2, 2, 2, 2, 2, 2]),
array([0, 0, 0, 1, 1, 2, 2, 0, 0, 1, 2, 2, 0, 0, 1, 1, 2, 2]),
array([0, 1, 2, 0, 1, 0, 2, 0, 2, 0, 1, 2, 0, 1, 0, 2, 0, 2]))
The arrays three arrays contain the x, y, z indices.
