I committed a change relating to this yesterday to 1.0-maint (soon 1.0.4).

IIRC you'ld see the list of files with missing chunks when you run borg
check --repair.

After "borg heal" is implemented, you could react to that by first
creating a fresh backup (of everything or of at least the files that are
supposed to have the same chunks still) and then running borg heal on
the problematic archives.
