I would imagine it's one of three things

1) Add ~/bin to your PATH, so in say your .bashrc have
PATH=$PATH:~/bin 

2) Make sure they are executable, chmod u+rwx ~/bin/*.py

3) Make sure the first line in the file points to python,
so if it's , for example, #!/usr/local/bin/python
check if that file exists

To find the one you're probably using type
which python
