You seem to be confusing training and classifying.  The work you do with the
web interface is training spambayes, so that it knows what's good mail and
what's bad.  After some initial training, you really shouldn't have to do
very much of this.

It sounds like you're not using the SpamBayes classification at all.  When
mail goes through SpamBayes, it gets a classification header added to it
that indicates whether SpamBayes thinks that it's good or bad, based on the
training that you've done.  You can then filter it out to wherever you like
(a "junk" folder, for example).

You might want to read the "read me" that comes with SpamBayes, the
information on the website (the "non-technical handwaving answer" on the
front page, and the "applications" page), and/or the FAQ.
