The matrix is a jacobian calculated in another program and I'm looking for a way to write it out as a python script so that I can import the python script and then manually invert the matrix, calc eigenvalues etc.

The problem is that you have one extra space after `[' in bstr.
So, try

    bstr = '[1 3 5; 2 3 1 ; 3.1 5.1 8.0]'
    mat(bstr)

Similar EOF problem will occur when there would be space before `]`.
I'd say its a Numeric bug.
