I have also had this problem, and narrowed it down a little, at least on 
my machine.

If I have a broken ("terminated" on startup) IDE, and remove all the 
keys relating to window positions in the "Python IDE.plist", everything 
is fine (throwing out the plist is a 100% fix, too).  Some of the 
remembered window positions from the IDE are clearly trashed.  I have 
not looked at which one, but whoever is responsible for writing these is 
clearly leaving trash somewhere.
