You've most likely got a trailing \n\n at the end of the file (or even 
in the middle), so you get a NULL line.  Simply do something like this:

import traceback
...
  

for line in ifile4:
    line = line.strip().replace( 'D', 'E' )
    if line:
	values = line.split()
	if len(values) == 2:
	    x.append( values[0] )
	    y.append( values[1] )
	else:
	    print 'BAD LINE', repr(line)
  

and you should be able to see what the offending line looks like.
